Melzer told reporters after the match, "I served very well, especially in the tie-break. I played a great tie-break.
"I'm really happy that I won and it's great to be in the semi-finals at home. The crowd and the atmosphere here is amazing."
For 23-year-old Malisse, the prospect of facing Melzer will be a tough proposition.
"I think it will be very close. Against Jurgen I will have the whole crowd against me," Malisse said.
In the top half of the draw, Spanish sixth seed David Sanchez reached his second semi-final of the season as last year's finalist Nikolay Davydenko retired at 6-3 1-6, due to a chest injury.
Sanchez will play eighth seeded Italian Filippo Volandri, who defeated Victor Hanescu of Romania 6-4 6-3.
"I'm feeling good, confident and strong physically too," said Volandri.
"Tomorrow will be the hardest match of the week for me I think. Sanchez has been practicing very well and Davydenko has won a lot of matches recently so it will be tough."
