The Sochi 2014 gold medallist triumphed in the final as he claimed the top spot on the podium ahead of Canada's Brady Leman.
Fellow Frenchman and crystal globe winner Bastien Midol rounded off the podium while home favourite Romain Detraz was last across the line in the final in Switzerland.
It was not all plain sailing for Chapuis who had finished second in his quarter final before crossing the line first in the semis and final.
Chapuis finished second in the World Cup standings with 572 points but was well back on champion Midol who finished with 756 points.
