Hamburg's Bosnia forward Sergei Barbarez scored a goal and set up two but it was not enough for the 1983 European champions.
Striker Benjamin Lauth collected a headed pass from Barbarez to open the scoring for the home side from 10 metres on 24 minutes.
Barbarez doubled the advantage when he latched on to a clever back-heeled pass from Dutch midfielder Rafael van der Vaart to double the advantage from the edge of the box 12 minutes later.
Hamburg looked in control until Buga pulled one back for the visitors with a header on 51 minutes.
The home side then needed two goals and only managed one through Van der Vaart on 63 minutes, with Barbarez again responsible for the decisive pass.
Rapid resisted under sustained pressure to make up for bad news earlier in the day when they were told to pay $400,000 in taxes after failing to register $1.65 million worth of striker Florin Bratu's move to Galatasaray in the club's accounts.
