Skarz, 20, had another year to run on his contract at the Galpharm Stadium, but had fallen down the pecking order under manager Lee Clark.
Town chief executive Nigel Clibbens said: "The deal we have agreed with Bury is excellent for all parties.
"Joe has the opportunity to play regular football, Bury have a player who has the potential to develop and if that happens, Huddersfield Town will benefit financially."
Skarz, who worked his way through the age groups after joining the club's academy as an eight-year-old, made his first-team debut under former manager Peter Jackson in November 2006 against Scunthorpe in the FA Cup.
He made a total of 81 appearances for the club and scored one goal.
