Despite a shortlist that included former Premier League bosses Paul Ince and Craig Burley, the Magpies' board chose 41-year-old Short and handed him a three-year contract.
Short, who spent three years at Meadow Lane as a player in a career that also took in Everton, Blackburn Rovers and Sheffield United, spent last season in charge of Hungarian top flight side Ferencvaros.
"I'm a little bit shocked to be honest, having seen some of the names that have been linked with the job", Short told the club's official website.
"I actually rang Derek Pavis a couple of years ago, enquiring about a job here and he gave me the best piece of advice - to go and get some experience.
"I took that on board and whilst I was reluctant to go abroad to gain that experience and it would prove to be the toughest two years of my life, it has paid off because it has brought me to where I am today."
County chairman Ray Trew added: "In our search for a new manager we have been looking for someone who had Notts County in their heart and as soon as I met Craig it was obvious that he was an ideal candidate.
"We have a fantastic team spirit at Notts and we were looking for someone who could come in and build on this, keeping the momentum of last season going to give us the best possible start to the new campaign.
"Having broken into management at Ferencvaros in Hungary, Craig has already proved that he has the stomach for a challenge and I am delighted that he has agreed to step up to the task of leading Notts into League One."
