Yates of Mitchelton-Scott produced a brilliant final kick on the closing bend to hold off Sky’s Egan Bernal of Colombia and Ireland's Dan Martin of the UAE Team Emirates on the 179km stage between Sant Feliu de Guíxols to Vallter 2000.
Nairo Quintana finished fourth ahead of Astana Pro’s Miguel Angel Lopez.
Yates has also closed the gap on GC leader Thomas De Gendt, 27 seconds behind GC top spot.
"I had the best legs in the final section," said Yates, who finished was one second behind Primoz Roglic at last week's Tirreno Adriatico.
"There'll be more of the same tomorrow. There's plenty of time to get the overall lead here."
