The seventh seed reached the fourth round a year ago when she lost to Anastasija Sevastova, but suffered a collapse against the world number 78 Krunic after winning the first set in confident manner.
In the decisive set it was Krunic who held her nerve as she finished off Konta on her second match point when the Briton sent her return long and wide.
"I feel amazing, happy the way I played the way I fought," said Krunic during her on court post-match interview." I had to be at my best from the first point.
"Today it was all about intensity. I am proud of myself, I was tactically able to do the things I had in my head."
It was a stunningly quick end for Wimbledon semi-finalist Konta, who had been expected to be among the title contenders after reaching the fourth round here for the last two years.
Konta's defeat completed a disappointing day for Great Britain in New York with Heather Watson's 6-4 6-4 defeat to Alize Cornet ending the country's hopes in the women's singles.
It is Krunic's finest moment since she reached the fourth round at the US Open as a qualifier three years ago by beating Petra Kvitova.
She hit 34 winners, one more than Konta and made 36 unforced errors, six less than the British woman.
It is only second win against a player inside the top 10 with Konta growing increasingly agitated the longer he match progressed.
