Morgan lost the opening set by a slender margin as the eighth seed from the Philippines assumed control of the match with a crucial break at 5-5.
But the Brit roared back to take the second 6-2, and suddenly he found himself in the ascendancy with Patrombon unable to match his intensity from the back of the court.
Morgan was utterly unerring as he again broke his opponent's serve ruthlessly in the third set decider, and he had too much quality for Patrombon.
The Brit will next face top seed Jiri Vesely of the Czech Republic in the junior boys' semi-finals.
