Of the top five seeds - Andy Murray, Stan Wawrinka, Milos Raonic and fifth seed Jo-Wilfried Tsonga have all lost - only number four seed Cilic is left standing.
The Croatian lived up to his billing as favourite by winning the first set in only 24 minutes.
Cilic is bidding to win the Wimbledon warm-up event for a second time following his success in 2012. He lost only 10 points in the first set and was not forced to confront a break point against his 19-year-old opponent.
The former US Open champion will meet world number 55 Donald Young in the quarter-finals on Friday.
Big-serving American Querrey, winner in 2010, cut short a dream week for Australian Jordan Thompson with a 7-6(3) 3-6 6-3 victory. Thompson, who only scraped into the draw as a lucky loser after failing to qualify, had knocked out world number one and five-times champion Andy Murray in the first round.
Querrey will face Luxembourg's Gilles Muller in the quarter finals.
Later on Thursday, Spaniard Feliciano Lopez takes on Frenchman Jeremy Chardy and Thanasi Kokkinakis plays Russia's Daniil Medvedev.
