The 33-year-old struggled in the opening five rounds and missed the Grand Prix in Le Mans on Sunday after he was thrown from his bike during the final lap of Saturday's Sprint.
Jorge Martin secured victory at the Bugatti Circuit in France, snatching top spot from team-mate Marco Bezzecchi in the closing laps.
As a result of sitting out Sunday's race, Marquez has now dropped to seventh in the 2026 standings, 71 points behind leader Bezzecchi.
Saturday's crash saw Marquez fracture the fifth metatarsal of his right foot.
Ducati has since withdrawn Marquez from Grand Prix Catalunya next weekend, which is a blow as the Spaniard sits out his home race.
However, Marquez was already expected to go under the knife after the race in Barcelona in order to address an ongoing shoulder problem.

And his crash in Le Mans meant that the operation to correct the shoulder issue was carried out at the same time as his foot surgery.
Marquez has taken to social media to confirm that all went well with the double surgery.
"The surgery was a success," Marquez posted on his official X account on Monday. "I’m truly grateful for your kind messages and support.
"A special thanks to the medical team for their incredible work."

Ducati release Marquez surgery statement

Ducati also released a statement after Marquez went under the knife, which read: "Marc Marquez is currently recovering at the Ruber Internacional Hospital in Madrid, where he underwent successful double surgery this morning.
"This injury was sustained yesterday as a consequence of the highside crash in the final stages of the Sprint race at the French Grand Prix.
"Simultaneously, Marquez underwent a second, pre-planned surgical procedure to fix a past injury in his right shoulder.
"This previous trauma had become painful again following the violent crash at last year's Indonesian Grand Prix.
"The doctors removed two screws and a bone fragment from a previous Latarjet [December 2019] surgery that had shifted, compressing the radial nerve.
"As previously announced, the Ducati Lenovo Team rider will not participate in next week's Catalan GP.
"He will remain in the hospital overnight and he will back home tomorrow to begin the rehabilitation.
"The progress over the upcoming weeks will determine the time for his return to competitions."

Marquez's absence is set to heavily impact his title defence, while TNT Sports expert Neil Hodgson has admitted he is worried about the seven-time champion's future.
Hodgson said: "The question is, can he come back again? It's hard for me to even fathom [for Marquez] to dig even deeper.
"So many times [he’s] been in this situation and dug ridiculously deep. It's like he's hit concrete. We will find out. Write him off at your peril. We've seen it all before."
