Bezzecchi crashed out early in Saturday's session in Q2 as he looked to get a decent time on the grid for the Sprint and Sunday's full-length race, both to be shown live on TNT Sports and HBO Max.
It was already looking like a tough task for the Italian after he came back from a 10-day enforced absence after suffering concussion in another crash in the previous race round, Grand Prix Netherlands at Assen.
However, he was eighth-quickest at the end of the session, but had appeared to be in pain as he got on and off the bike before his qualifying attempt came to a premature end.
His Aprilia bike wobbled viciously at Turn 7 during Q2 and threw him from his bike, sending both rider and vehicle into the gravel.
The 27-year-old was able to walk away from the crash without assistance, but appeared to have a problem with at least one of his arms.
After attending the medical centre at the track, he was diagnosed with a displaced collarbone fracture which will require surgery, Aprilia said.

"Following the crash, Marco Bezzecchi was taken to the circuit medical centre where, under the supervision of MotoGP Medical Director Dr. Angel Charte, he underwent an X-ray examination which revealed a complete and displaced fracture of the left clavicle," Aprilia wrote in a statement.
"The type of fracture requires surgical intervention for optimal recovery, and it will be performed by Dr. Giuseppe Porcellini in Italy.
"Marco Bezzecchi is planning to return to Italy as soon as possible. We will keep you updated."
The crash and absence means his team-mate Jorge Martin, who currently leads the overall classification in the title chase, will now start in eighth on the grid.
Bezzecchi had started brightly this season, winning the first three Grands Prix, and he won a fourth at Mugello in Italy.
However, this withdrawal will mean that the last four full-length races will have brought no points for the rider.
The last race weekend saw him lose his grip on the title race, as Martin usurped him.
With Martin down in eighth, pole-sitter Marc Marquez and third-placed Fabio Di Giannantonio are well-placed to cut the deficit at the top over the coming two races.
No timescale for Bezzecchi’s return was given, and the first race after Grand Prix Germany is at Silverstone for Grand Prix Britain.
The action begins on Friday, August 7, meaning he has almost four weeks to make his recovery.
