With Racing leading 2-1 and heading for a third straight league win, Nilmar arrived at the back post to force Mario Gaspar's header over the line from Santi Cazorla's corner.
Racing must be wondering how they failed to take three points after cutting open Villarreal on several occasions on a sodden night.
Visiting coach Juan Carlos Garrido rested a number of his players, and was ordered to the stands for venting his frustration in the second period.
The club with the distinctive canary-yellow strip failed to build on their Europa League victory over Serie A side Napoli and have failed to win in their last four league games, losing twice and drawing at home to bottom club Malaga.
Their latest setback leaves them in fourth on 47 points, one behind third-placed Valencia, who play at Athletic Bilbao later on Sunday.
Racing are undefeated since Indian businessman Ahsan Ali Syed completed his takeover of the club at the end of January and stay in 12th on 29 points, five clear of the relegation places.
They grabbed the lead on two minutes when Ariel swept the ball home from Pablo Pinollos's cross only for the visitors to level as Marco Ruben nodded Jose Manuel Catala's cross beyond Tono on 66 minutes.
Giovani Dos Santos struck two minutes later when he thrashed a low shot beyond Diego Lopez after being fed by Pedro Munitis.
That looked like it would the decisive blow until Nilmar struck deep into time added on.
