The Manchester United skipper, the Swansea midfielder and the Liverpool forward are all nursing knocks - however Everton defender John Stones is completely ruled out with a knee injury.
Stones has been replaced in the squad by Tottenham right-back Kyle Walker, while his Spurs colleague Andros Townsend is another late call-up in the event that one or more of Rooney, Shelvey or Ings cannot participate in the penultimate Group E fixture at home to Estonia.
England are already guaranteed top spot in the group and a spot at Euro 2016 in France, having won all of their qualifiers so far.
Following the Estonia clash will be Lithuania on Monday, and coach Roy Hodgson is unlikely to risk anyone not at 100% in a side which could see some changes made by the manager.
Tottenham's 19-year-old breakout midfielder Dele Alli has been given his first senior call-up for the two games, amid reports that his former employers Milton Keynes Dons could receive a bumper ÂŁ200,000 add-on to the transfer fee received for the teenager if and when he represents the main side for the first time.
In other news from the training session, Everton youngster Tom Davies was invited to 'make up the numbers' with Rooney and others not participating.
Davies, a midfielder, has just signed his first pro terms with the Toffees and was in the area with the under-17s squad.
