Rovers have now won four away games in a row and lost only once on their travels all season, while the U's are still seeking successive wins after 16 league matches.
Cambridge held a half-time lead through Barry Corr's header but Clarke's side turned the game around with goals from Ellis Harrison and substitute Matt Taylor.
"I can't tell you how proud I am of the players tonight for their response," he said. "Obviously it was a big downer on Saturday with a 4-1 beating at home but that's how you respond. That's what we're about. I'm going to enjoy tonight and so are my boys.
"That's testament to the work rate, the effort, the mental strength, to come in 1-0 down and to turn the game around, and I thought we thoroughly deserved it. I think there was only one cross in our box that we didn't deal with. We knew we were going to have to deal with a lot of balls but I thought my players were magnificent.
"We knew it was going to be difficult. Cambridge are one of the biggest sides I've seen and they work it well. They've got plenty of experienced players, obviously they're having a go this year. To come here and win is magnificent."
Cambridge boss Richard Money was left bemused by the second-half performance which saw a lead slip into a fourth home league defeat this season.
"In all my three years here I haven't had to be too critical of our players but I'm not going to hide behind anything tonight," he said. "I thought first half you could look right across the pitch and there's not a poor performer. I thought we looked safe, we passed the ball well and we looked dangerous.
"Throughout the second half we looked totally the opposite. We looked vulnerable, couldn't pass it and didn't create anything. You have to feel a little bit for the front two because (there was) no service in the second half but behind the front two there's not a good performer. You have to ask serious questions as to why that's happened because it wasn't good enough.
"They wrestled the points from us and we couldn't find the answer to stem the flow. Once that happens you're always going to be vulnerable. The first goal was always coming. We never got started in the second half, couldn't get close to anyone or defend the spaces between the lines. There were too many experienced players making too many errors. The result is inevitable when it's like that."
