The 30-year-old target man hit 28 goals in 25 Bundesliga games as Wolfsburg won the title last season.
Mario Gomez, who played for VfB Stuttgart last season and has since moved to Bayern, was second.
Grafite's Bosnian strike partner Edin Dzeko was third in the poll conducted jointly by Kicker magazine and the German Sports' Writers Association.
Wolfburg's title also earned Magath - now at Schalke - the coach of the year award for the third time.
