The sprint specialist had been riding with a broken wrist since crashing during the second stage to Spa, Belgium.
Farrar was looking to give the Garmin Transitions team their first Tour stage win.
The American went close on Thursday's 11th stage, when he finished third after leadoff man Julian Dean was headbutted by HTC-Columbia's Mark Renshaw in the final sprint.
