The Team Sky rider was attacked by Adam Yates (Mitchelton-Scott) in the final kilometre but managed to hold on to take overall victory.
Thomas ended up winning by a minute from Yates, who took the stage win, who trailed Thomas by one minute overall.
Thomas recorded a time of 24 hours 43 minutes and 12 seconds.
The victory for Thomas came on the 70th time the race has been held. His team Sky are winners of six of the last eight additions, adding their sixth in this tournament.
"I knew I had about one minute 20 seconds to lose on Yatesy so at 200 (metres) to go, when they started sprinting for the win, I was relieved," Thomas was quoted as saying by the BBC.
"I can rest a little bit now and wait for July. This is a confidence booster for the Tour."
Romain Bardet finished in third position.
