The triple Olympic champion narrowly edged out Kazakhstan's Alexey Poltoranin by 0.6 seconds to win the men's 15km classic competition on Sunday.
It was his first victory on home soil and took his tally of World Cup wins to 23 – his previous success in Rybinsk, Russia coming in January 2015.
Third place went to Martin Johnsrud Sundby of Norway, who was 13.1 seconds behind Cologna.
Russia's Sergey Ustiugov finished in tenth place, 37.1 seconds off the lead but continues to lead the Tour ahead of Monday's 15km free technique pursuit event.
His advantage has been cut to just 1.6 seconds however ahead of Cologna who moved up to second in the overall Tour standings after his stage win.
"It has been a long time since I won the race last time and it is great to finally win in Switzerland," said Cologna.
"I thought I could do it in Davos but my first victory came in Lenzerheide. The fans were amazing. I showed already yesterday that I am in shape.
"I did not want to start too fast but I was never too far away from the lead. I was able to pace it well. I had also amazing skis."
