Brook reached 202 from just 114 balls, bettering Shubman Gill's previous record of 200 from 117 deliveries, set last month for India against West Indies.
The 27-year-old also surpassed the previous ODI high score by an England batter, Ben Stokes' 182 against New Zealand in 2023.
Brook was dismissed with the final ball of the innings as England recorded a total of 429-4, with Joe Root hitting 69 and Will Jacks 66 not out.
Brook, England's short-form captain, hit 10 sixes and 21 fours in a majestic display of batting, racing to a half-century after making just 13 runs from his first 24 deliveries.
He brought up his fourth ODI century from 75 balls, then came a devastating acceleration.
Brook went from 100 to 200 in just 39 deliveries, leaving Sri Lanka's bowling attack bereft of ideas and seemingly taking the game away from them.
It might have been a frustrating near-miss for Brook, who was dropped at mid-off on 185 and took full advantage of the reprieve.
The Yorkshireman's 202 was the highest score recorded in an ODI by a batter not opening the innings, and took his average as captain to 56.04.
"We have seen it from Harry Brook since he got into an England shirt," said former England batter Nasser Hussain on Sky Sports.
"If you talk the talk, you have to walk the walk. He said in between games that we haven't gone hard enough. That was just magical. Brook is the best male multi-format batter in the world.
"If he can keep this up, he can make England a possible side that can win the World Cup in 2027. They do need genius, and that's what this lad is."
Former Sri Lanka captain Kumar Sangakkara added: "He's going to be a great.
"What we saw today was a clinical display of just genius ODI batting - brilliant reading of the game.
"Of course, Joe Root being there helps him, but the repertoire of shots is just phenomenal."
