Eder committed a fault in the first prone stage but shot cleanly afterwards, in addition to producing a strong running performance, to cross the line in 33:19.1 minutes.
That was enough for the Austrian to beat Fourcade by 4.2 seconds after the Frenchman committed two faults during the shooting.
Czech Republic's Michal Slesingr shot cleanly but ultimately finished 5.1 seconds back of the winner to pick up a bronze medal.
Fourcade still leads the overall World Cup standings but Eder couldn't hide his delight at winning a third World Cup event of his career
He said: "To win among this fantastic scenery here in Ruhpolding is of course a dream."
