Norwegian Boe has been nearly unstoppable this season, winning 11 of 14 races heading into Sunday's 15km mass start in Antholz-Anterselva, but it was ultimately Fillon Maillet's day.
The Frenchman – who had four previous podium finishes this season – shot cleanly on all four stages and skied strongly on the loops to cross the line in a time of 34:39.4 minutes.
Meanwhile, Boe incurred two penalties – one on each of the standing stages – to trail the 26-year-old by 14.3 seconds, although he still won silver.
Another clean shooter, Arnd Peiffer of Germany, finished third while five-time Olympic champion Martin Fourcade came fourth – although that was good enough to move him up to second in the overall standings as he leapfrogged Alexander Loginov, who finished down in 20th on the day.
Boe still has an incredible 282-point lead at the top of the rankings however, while Fillon Maillet is up to sixth.
