Bonds also scored in a four-run fifth inning as the Giants moved into a 5-1 lead.
San Diego, who lost their first game after beating the Giants twice, scored twice in the ninth on Josh Bard's single before San Francisco's Armando Benitez got Matt Cameron to pop up and end the game.
Matt Morris pitched six effective innings to give Giants manager Bruce Bochy his first win in San Francisco, avoiding the team's first 0-3 start in 23 years. He had previously managed the Padres.
Morris gave up only one run and scattered five hits while striking out two and walking two.
"Morris, what a terrific job he did," Bochy said. "It got a little scary at the end. They hit a couple of balls we couldn't get to but Armando did a great job to get out of it."
Bonds went 1-for-3 in the game, walking once. His first-inning double sailed to the base of the right-center field wall as he drove in Dave Roberts, who had singled.
Bonds had smacked his 735th career home run on Wednesday to pull with 20 of Hank Aaron's all-time record.
Kelly Johnson's two-run homer sparked a six-run fifth inning as the Atlanta Braves got an 8-4 road win in Philadelphia for their first 3-0 start since 1994.
The Arizona Diamondbacks scored three runs in the first inning and held on for a 4-3 road win over the Washington Nationals.
The Cincinnati Reds used Scott Hatteberg's two-run homer in the eighth inning for a 5-2 home win over the Chicago Cubs.
